Flat frame colour gradients

Hi

 

During my last couple or so imaging runs, I've started to notice an odd gradient down the right side of my stacked images (sorry, don't have any pictures). Definitely not noise, L.P. or the usual suspects). This is all since using my CLS Filter.

 

My workaround has been simply to either remove said filter when generating flats or use flats that I know are good from a previous session. My lights, darks and bias frames are largely uneffected.

 

My thoughts are that by removing the CLS filter between shots, am I not compromising the integrity of the whole calibration process?
