M33 from 2nd September 2013. About an hours worth of 2 and 3 minute subs, taken with Canon 450D and 300mm lens, piggy backed on top of my scope. Can't seem to capture any of the red regions, can someone explain why this could be?

There is red in the stars. The image is quite heavily black clipped, which will have discarded a lot of data. You could try a restretch being careful not to move the black point slider too far to the right. Here's a demo of clipping/not clipping. For me a healthy background sky as measured in Photoshop has a value of around 23.
